The presidential flag of South Sudan has the South
Sudanese arms in the centre of the fly of the South Sudanese national flag. This
flag can be seen in a recent photograph showing the Presidents of Sudan and
South Sudan who met recently to discuss the tensions between the two countries.

A Reuters news report in 2011 includes an image (shown at
https://www.refworld.org/docid/4e39055223.html) of a large flag of five
horizontal stripes
bearing the state seal of South Sudan, the resplendent eagle and shield device,
in the centre.
I've not seen this previously and imagine it may have been a prospective flag
design, given that someone went to some evident expense to manufacture a rather
large version!

I think may be one of the initial variants of the flag used by the President
of South Sudan.
Later photographs shown the presidential standard as having the South Sudanese
arms in the centre of the fly of the South Sudanese national flag. This
flag can be seen in a photograph showing the Presidents of
Sudan and South Sudan who met recently to discuss the
tensions between the two countries.
