The flag of the Supreme Commander of the Armed Forces of the Republic of Croatia is exactly the same flag as the flag of the President of the Republic, who is, by default, the Supreme Commander. The flag was originally adopted at the same time as the national flag, on 21 December 1990, and the 1999 Decision only confirms its use by the Navy.

The flag of the Minister of Defence (photo, leftmost flag) is square, red, bordered with a border of 20 squares in the national colors. The upper hoist corner square is red, the next square along both edges is white, then blue, then again repeating red-white-blue until the other corner; therefore, the upper right and lower left corners are white and the lower right corner is blue.
In the middle of the flag is placed the emblem of the Minister of Defense. This is the same oval as on the flags of the President of the Parliament and of the Prime Minister, but instead of the letters "RH", there are a sword, with a white lozenge on the hilt and an olive branch, both yellow crossed in saltire, and below them a yellow letter "M". The size of the oval is 43% in height and 34% in width, that is somewhat bigger than in the two aforementioned flags. This emblem is the official emblem of the Minister of Defence, as prescribed in a Law defining the rank and function emblems in the Armed Forces.

The flag of the Chief of the General Staff of the Armed Forces (photo, second flag from left) is square, quartered in white, red, blue and white. In the first, white field, there is the emblem of the Armed Forces of the Republic of Croatia (Oružane snage Republike Hrvatske).
The emblem is the same oval as on the flags of the Minister of Defense, of the President of the Parliament and of the Prime Minister, with a different symbols on it: a golden shield carring the Croatian coat of arms, behind which are two crossed swords in saltire (the same kind of swords as on the flag of the Minister of Defense) with a white lozenge on the hilt. In the lower part of the shield there is the lower end of a golden anchor, and at the top there is the winged emblem of the Air Force, golden with a red lozenge. The wings enter partially into the golden border of the oval. The size of the oval is the same as on the flag of the Minister of Defense, that is, approximately, 43% of the flag's hoist in height and 34% in width. The emblem is placed in the middle of the white field. This emblem, as the emblem of the Minister of Defense, is authorized by Law.

The flag of the Commander in Chief of the Navy (photo, rightmost flag) is square, blue with white a orle and the emblem in the middle. The size of the orle is the same as in the flag of a General, that is 1/16th from the edge and 1/16th in width.
The emblem is consisting of the Croatian coat of arms in front of two yellow anchors in saltire, as in the ensign and in the jack, surrounded with a golden wreath. This emblem is also used on the headgear of the naval officers.
