Until 1920 Neusiedl am See was part of Moson county in Hungary, and called Nezsider. From 1920–1938 it was in Burgenland, Austria, from 1938–1945 in Ostmark, Germany, and since 1945 in Burgenland. Its Croatian name is Niuzalj. The settlement became a town in 1926.
The Town Flag Stadtfarben in 1926 was devised green and white. The coat of arms is shown and described in the web page (in German).

The Österreichische Städtebuch Burgenland [dea96] describes not only the coats-of-arms of the towns, but also the town colours, that are derived from the respective arms. How these are actually used and since when, is not described in the book. Most probably the flags would be similar to other Austrian municipal flags, i.e. vertical flags (hanging flag, "Banner" or "Knatterflagge") striped in the colours, and showing the coat-of-arms. Town colours: green-white (since 1926); before that red-white (I doubt the existence of town colours before 1926).

The oldest version of the city's coat of arms dates from 1592. It depicts three towers; the central one is taller, tapering towards the top, and has a pointed roof with a central core, as well as a window on both the upper and lower floors. The two side towers are slimmer, windowless, and also have pointed roofs with central cores. The lake is symbolized in the foreground. The colors are unknown.
In a later form, the coat of arms depicts three silver, rectangular towers, each with a tall, round gateway, on a red shield. Each tower is topped with a projecting crenellated cross of three battlements. The central tower, with its hipped roof, is one battlement width higher, and its round-arched gateway is also taller. The side towers have tall, pointed roofs. The town colors formerly were silver (white) and red.
The more recent version of the coat of arms from the last century again shows three towers with irregularly shaped rectangular blocks. All the towers taper sharply towards the top, the side towers more so than the central tower. The towers are topped with tent roofs on the crenellated cross. The central tower has a round gateway, while the other two have rectangular ones. Each tower has a pair of windows on its upper story; these are angled in the side towers. The colors remained the same: silver for the devices and red for the shield. The original grant of arms is unknown.
Since being granted city status in 1926, Neusiedl am See has used green and white as its city colors. (source)
